I pass through checkpoints but i doesn't register sometimes

I don't think these two are related.

This post is about sometimes entering a checkpoint, the checkpoint doesn't register.
Your post is about the lag on the server, which is a very serious problem we're having.

But when the lag occurs.. you can enter the checkpoint as long as you want, it will not count until the lag is over. That's why I think they could be related.
